Toutefois, en application du principe de la libre administration des collectivités territoriales, l'État n'intervient pas dans les choix et décisions concernant les TER, qui relèvent de la seule compétence des Régions, ici de la région Bourgogne-Franche-Comté. Dans le cas de la liaison Belfort-Delémont via Delle, il peut cependant être souligné le travail mené pour aboutir à une solution par la région Bourgogne-Franche-Comté, en lien avec les autorités suisses, qui permet de coordonner les horaires des trains français et suisses, avec un temps d'attente pour les correspondances limité à 5 minutes et avec seize allers-retours organisés par jour entre Belfort et Delle, soit un train par heure.
